Anyone have any leads on who would handle freight from Ontario to Baffin Island?

Transport Sego goes to Labrador, you might want to try them. They are out of Quebec city 866-266-0600

NEAS is the marine company that ships to Nunavut 3 times a year out of Valleyfield, PQ. June thru Sept. if your freight is big and can wait, definitely the option to use. Air freight is expensive once you get past 100 lbs.
